WooCommerce Products Issue - Code not SKU

Spoke to some agents this afternoon and got the Xero to WooCommerce integration set up with OneSaas however WooCommerce isn't pulling through correctly.
WooCommerce is pulling through the "Code" from the Products in WooCommerce (i.e. #3624) which isa code that WooCommerce generates - instead of their SKU (i.e. BOX-M/L) which is what we actually compare products against like most companies. Without this the integration just does not work, as we would have to change ALL of our SKUs to match WooCommerce, and then it wouldn't match eBay or Amazon.
We do have them set as Variables on the options rather than individual products, but I don't think that wouldn't make any difference?
