Important Update on Shopify Connector by QuickBooks: Duplicate Transactions & Omitted fees Issue Resolved
We’re committed to ensuring your QuickBooks experience is seamless and efficient, and we’d like to update you on a recent issue some customers experienced with the Shopify Connector app. Here’s everything you need to know about what happened, the steps we’ve taken to address the issue, and what you can do if you need additional support.
The Issue: Duplicate Transactions and Omitted/Missing Fees on Orders
Between the dates of January 14, 2026, and February 14, 2026, the Shopify Connector by QuickBooks app inadvertently imported duplicate transactions from your Shopify account into QuickBooks. These duplicates disrupted transaction accuracy and led to potential confusion when reviewing your payouts. During this time frame, fees was also missing on some orders imported from Shopify.
How We Have Resolved This?
The resolution applied to your account depends on how you managed your books during this period:
Scenario A: If you manually added or adjusted transactions
To ensure we did not overwrite any manual corrections you performed, we have not made automated changes to your account.
- Action Required: Please review your transactions for the dates above. If duplicates or missing fees persist and you would like us to resolve them for you, please email our dedicated team at qbo-integrationsupport@intuit.com. We will run a custom fix on your behalf.
Scenario B: If your transactions were auto-added or left unmanaged (in for-review tab)
For all other users, we have performed a bulk "Undo and Re-import" for the period of January 1 to February 14, 2026. As a result, duplicate entries have been removed, and transactions have been re-imported with the correct fee structures.
- Action Required: You may notice an increase in the number of transactions in your "For Review" tab. Please re-add these corrected transactions to your books to ensure your records are up to date.
Moving Forward
All payouts and orders processed after February 14, 2026, are now importing accurately with no further action required. We sincerely apologize for the disruption this may have caused to your reconciliation process. Thank you for your patience as we worked to resolve this.
How to Identify Duplicate Transactions
If you’re concerned about duplicate transactions lingering in your account, here’s a simple way to identify them:
- Open a Payout in your Shopify app that occurred during the impacted timeframe or any other payout (just to be sure).
- Review the list of included transactions within the payout.
- Check if you are seeing transactions of the same amount, date and transaction ID. One transaction will have a customer name and the other might not.
What to Do if You Still See Duplicate Transactions
We’ve made every effort to remove all duplicates. However, should you happen to encounter any remaining duplicate transactions, please don’t hesitate to reach out. You have two convenient ways to get support:

Future Payouts
